In the 27th minute, Ugochukwu Ajah gave El-Kanemi the lead.
The home team fought back and equalised from the penalty spot 10 minutes later through James Isaac.
Jacob Jonathan silenced the home fans by netting the winning goal one minute from regulation time.
El-Kanemi remains in the last position on the Group A table despite the win with Nasarawa United in ninth position.
